As for ships keeping firing while sinking in general, it's been in the game long enough that I personally think it's part of the charm of the game (from hell's heart they stab at thee), though the new secondary explosions system seems to kill most if not all weapons on sinking ships quite regularly, and so this should end up being less common than it is now.

After dropping the depth charge, immediately turn at flank speed towards the stern of the sub. Then stay behind it. It cannot hit you as the conning tower is between you and the gun. From that position you can just idle there and shoot it until it sinks.
Try dropping the charge slightly ahead of it's conning tower while it's submerged, and it will sink without surfacing. Make the turn anyway, just in case. Practice makes perfect :-)
