But yeah, why can't they fix it so someone else can take his place? It was possible in the mod this is based on that some other captain would taker Archer's place. The hero ship idea is really cool, but so far limited to the Ceritos and Enterprise. Why not have a few that cost influence or something?
There's lots of little things like this that kind of ruin the immersion and sometimes just makes me quit.
I missed the Bajoran Mission, so I have endless wars in my galaxy, but without Borgs
Maybe you have to survive until the END DATE to defeat the Borgs ?
In my game I have 3 stupid neighbors, who killing each other with ruined fleets and economy and I am sitting there and not allowed to attack anyone OR help anyone, because missed that Bajoran quests

It isn't always clear, the mission just progresses when you scan it, but it didn't actually do anything until I surveyed the system it was in, then it kicked off a chain of events with Picard.
The problem is the game is so slow, both in terms of build/development, that you can just have units take forever just to get through surveying and other missions for the ENT tree, that you can easily lost track of time.
They are listed in various "hornblower" files that are mixed in with a lot of the Stellaris basic trait lists. There are more but you can find them yourself if you want to dig deeper it's here:
