Ships wont attack
Noticed this a few times as Klingon, send them to attack an enemy, and they don't engage combat, they just sit on top of them doing nothing.

I just started to have the same issue with Klingon. Haven't tried other factions yet. Two different minor powers and my ships won't attack.

Are the minors declared hostile? Are your fleets set to "aggressive" instead of "passive?"

Fleets are set to aggressive. Also, pirates will show up to one of my systems and leave without attacking.

Do they have cloaking devices? I had to remove them from mine to get them to attack.

I have seen the same issue, multiple times. I play the Federation, and this happens a few times per game...

1. Some buggy Mods can do this.
2. Try to not use Escort role.

This is an issue with cloaking ever since they "fixed" it. If you put cloaks on your ships you will have this problem. I don't know this for a fact. However, I started having this problem when I put cloaking devices on all my ships in my last playthru. Pretty much makes Klingon and Romulan campaign a bust. I'm pretty disappointed with the implementation of cloaking in this game. It really does not give you any significant advantage tactically. In BOTF cloaking ships were OP as they always got the first Salvo which could be a tremendous alpha strike. In this game you can't even tell whether your ships are cloaked or not. Would be cool if you could at least see your ships decloak before firing. Cloaked ships when undetected should allow you to decide when and where to engage. Prior to that the enemy should not even know your ships are there.

Okay, so I have made and done some preliminary testing with a no cloaking mod that has showed some promise. It makes the cloak unequipable and sets it to not be a cloak. I chose not to remove the tech to not fiddle with other mods' compatibility. I don't think it's save game compatible though. I am not promising a straight up a fix, but it works for me and I want to share.
