Can you claim a system as the Federation?
I didn't see where this was possible. Bajor got swallowed by the Cardassians so i tried declaring war with them. My only war option was humiliation. I took Bajor and a few other systems, and held them, the cardassians surrendered but they kept all of their systems. If Bajor goes to Cardassia is there no getting it back? should I just quit at that point?

Shameless plug time! I made a mod that effectively stops the Cardasssian AI from integrating Bajor. It may be what you need on your next playthrough.

Another shameless plug! I made another mod that lets the Federation wage real offensive wars. I have no idea if it works on existing games though.

You can claim systems while in a defensive war. So if Cardassia or someone gets bug enough to challenge you then you can go to the claims screen and pay influence to do so.

You can also intervene in a war between one of the powers and a minor power and it counts as defensive. So if Cardassia declares war or the Bolian Republic you can get involved and while the war is on claim Cardassian systems. Though you won't be ab;e to fight for them until you declare war of conquest on Cardassia in your next war.

That's very interesting! but all the other factions can do Claim wars?
also how does the intervene in a war work? just choose a faction at war and click intervene?

Yes, it should be a diplomacy option. I tried it with Cardassians beating on minor powers but it might be fine with majors too.

thank you for the info everyone. Shameless plugs are welcome. Now that I'm done playing ironman for achievements for now I'll try some mods.

I suppose another way to get a system as Fed is to just hack the starbase with a spy and then cap it yourself afterwards. If you fail enough times it will probably provoke a war.

Or send an envoy to harm relations lol, the AI may declare war on you lol.

If you go down the Right side of the Mission Tree (Section 31) your policy as the Federation changes once you achieve the mission where Jean Luc Picard retires I believe and you can claim territories to take over via war. You are able to claim three territories at a time and if you win the war you get to take them over. You claim the territories via the claim menu, then you ratify the claims, then you declare war and have the conquest option to take over those territories.

Otherwise as noted above there are mods if you don't want to pursue those mission trees.
But when you MANAGE to get a claim for Bajor, it should be possible to demand that they free them or hand it over ... at the moment I try that they attack me , but I am OP af , so they will never do it ... even we have standing -1200 or so and sending my 3 spies to do havoc in their area, blowing up their spacestations and even get hold of that area, where no POPS are ... nothing helps ... still 200 years to go , even I already have won , because of 12 civs integrated (soon I have all of them, playing with 2.5 tech cost, minimum pop growth and a little bit cheating for the AI ... I hope that the pirates will visit Bajor , sending them every 3 months to Cadassian :-)

I mean supporting Bajor for Liberation, then demanding that they are liberated is basically that. Once you demand Cardassia free Bajor when Bajor is still a vassal state and it gets denied you are able to wage war. If you win the war Bajor becomes it's own independent Minor Power that you can Integrate like any other.

So, there is no way to get Bajor after integration, even if I switch to "dominating" stance? Is there really no way for UFP to claim systems unless it's defensive war or intervention? There must be some way, what about the "militant" Federation mission branch?

Yea by going the "militant" Federation mission branch you gain the ability to claim systems in an offensive war.

I've noticed however that it can bug out if you try to claim a system during an ongoing war. The best way I have done it is by saving up enough influence to make my claims on 3 systems, ratifying the claims, and then declaring war with my war goal being for conquest.
