Report a translation problem
You can always use pusher blocks to force pushing in just one direction, so even if they are connected, they will still push in the direction you want.
I managed to circumnavigate my current problem by pushing 1 block horizontally before going vertical, so that the push block would work. However, it's was pretty inconvenient and not very aesthetically pleasing.
As a final thought on the matter, I'd say the indiscriminate directional nature of transfer tubes is really rather annoying. I'd see it as an inconvenient oversight rather than a bug or a feature. I hope to see it get some kind of solution in a future edition. (my two suggestions would be directional tubes or rotating logic blocks on a vertical axis. ) I'm very much looking forward to separation walls as well.
