You can put different products in the same storage building and them use couriers to distribute them. Or simply link the production buildings direct to the Market if its in range, of course - no need for a middle step in that case.
If the storage is getting full even while your couriers unload it to move to the market, chances are the market is also getting full, which means you're overproducing. You can make extra storage if you wish, but there's not much point to it.
Check your route settings.
By default ("until done") the train doesn't need to wait like that. It will only wait if you configure the setting to wait until it's fully unloaded.
