I don't buy that "MBU is us, the player", since there are tons of them and they're possessing different people.
are MBUs and Engineered Humans are simply product of alien-tech research by secret organization that's barely explored in the game? and Specter is just a random alien?

I hope we get a sequel that gets this more in-depth. Until the end, I hoped for the Specter to appear and turn things upside down.

My opinion is that the MBUs are the cloned people and that the specter is project sleeping god that somehow awoke. They created a god from the minds of the artificial people they are torturing for power. Which is why Jason Dai gives up at the end and gives you full control and why the specter's command is be free.

Not the case, cause post-credit dialog clearly states that specter has seen this before somewhere else, implying he might be of an extraterrestial origin, even though this kinda breaks the setting.

As for MBU, i do agree that they most likely are either those organoids, that explains the name (minds beneath us being literally - beneath Silencio) and the Anomaly assessment of whether or not those MBUs have an agency of their own.

However, there is still plot not yet uncovered, since engineered humans like Jason were planted in the society en-masse and for a long time already, and were designed with MBU in mind, which doesn't line up with the Red Room that well and suggest third party.

I guess, we'll see.

tbh i hadn't thought about the MBU's being the product of the cloned people's minds, i disagree though, since it has been stated that engineered humans have been around for some time, therefore MBU's shoul've been created around that same time in order to posses them, and according to Granny (who btw i loath) projet Sleeping God took 10 years to build. I think MBU's are minor AI's born from the Specter and there is an organization above Silencio (i think granny was the one who called Shane Yan a puppet?) playing a global-scale chess game and somehow one of their AI's became sentient and is trying to destroy them from the inside. Besides, Situ never explains who did create engineered humans.

On an unrelated note, does Jason really "die" or is he released from the prision of his subconscious? I understood that souls being able to walk away from the room they're trapped in means they're "free", as in, back in control, so I assumed the Specter had finally taken us away from Jason's body, ready to put us into yet another engineered human's body.
