Not the case, cause post-credit dialog clearly states that specter has seen this before somewhere else, implying he might be of an extraterrestial origin, even though this kinda breaks the setting.
As for MBU, i do agree that they most likely are either those organoids, that explains the name (minds beneath us being literally - beneath Silencio) and the Anomaly assessment of whether or not those MBUs have an agency of their own.
However, there is still plot not yet uncovered, since engineered humans like Jason were planted in the society en-masse and for a long time already, and were designed with MBU in mind, which doesn't line up with the Red Room that well and suggest third party.
I guess, we'll see.
On an unrelated note, does Jason really "die" or is he released from the prision of his subconscious? I understood that souls being able to walk away from the room they're trapped in means they're "free", as in, back in control, so I assumed the Specter had finally taken us away from Jason's body, ready to put us into yet another engineered human's body.
