After you are comfortable with vanilla and or starting to get bored with it then start adding mods, some of the mods are almost like getting a whole new game and it greatly extends the replayability.
As far as "Must haves"

Atrocitie's Star Trek mod http://www.spaceempires.net/downloads-file-878.html (direct link to download),
Economies of Scale, Gritty Economics, Pirates and Nomads, and Fyron's Quadrant mod are all good and in my experience the most likely to work without having to chase down numerous bugs. Generally the best place to find mods and ship sets is Space Empires net http://www.spaceempires.net/downloads.html
Adamant would also have a been a cool mod.
