In your example the result should always be mp++ thanks to how the system works, you can't improve your ultima with that. Of course crafting ultima with different fusion would be another thing.
To avoid any unnecessary headaches it's best to craft the kind of materia you want with the wanted stats without using too many fusions to get there.

There are items you can farm as well, depending on which stage of the game are you are at, and if you got item unlocked in materia fusion. But the early method using darkness is good as well.
So basically, once you got a materia with the stat you need. fuse that with darkness, (doesn't need to be mastered) that will increase the stat by one point. So you need 100 darkness materia .
also farming darkness, and levelling that with two moggle power, (so four darkness and two moggle power, sit in the first stage and hope for the moggle summon) (if unlocked) then sell the levelled darkness, for SP. As you will need a lot of SP to do the fusion merging with.
for % based stuff, that is similar, but raises it by 10% per darkness if I remember, but you can use potions, up to 40% and high potions, and X potions, for MP, not sure, not boosted that, as its not really critical. main Spr, Vit and magic, (if you use costly punch, then Atk isn't needed.
There are a few ways to do this, but darkest is probably the easy one to do.
