That might lead to a more structured narrative campaign a la Northgard too.
Whole Conquest was rushed in the first place, it does need an rework as it does not adapt to changes or fixes that was added later (Example, Corrino can start in a corner with only 2 zones)
Same with Vernius, which is mostly fine but can screw you over if there's an ideal territory in the middle when you need to expand to either side of your base to get the best node pathways. I also started with a mountain next to me so only had one pathway for nodes out of my start.
The Fremen definitely have a stake in conquest/control of Arrakis. The smugglers are definitely a bit harder to justify but the campaign could be themed around them securing access to be able to keep smuggling spice rather than them trying to directly own the planet.

I could see Fremen and Smugglers each getting their own more specific style Conquest mode, tailored to their aims but still an eight-to-ten match sandbox of procedural missions
Fremen have to have something that replaces the 'Fremen Alliance' bar obviously and thus also another alternate win condition... maybe they have to eliminate all the houses not just one house... start them off vs 3-4 houses instead of vs 2 houses... something that makes their Conquest different
Smugglers could have some kind of strategic map mechanic where they get underworld headquarters in area instead of painting it their color... instead of their win condition being "own x number of areas" it is "infiltrate x number of areas with underworld networks" - again, something that makes their Conquest slightly different
It is not entirely far-fetched to have Smugglers and Fremen get their own conquest modes, if there is enough of a fan desire for these... I mean look, we have Heroes of Dune now. People wanted that a lot, for years, we got it
Do they really even need that change? The fremen could be trying to ally with other sietches. The fremen were not united until Paul came along anyway. So it really would only need a few minor adjustments at most imho.
