You raise Relation with the faction over time as you trade water and at level 100 you can ally with the seitch by assigning an agent there and you get that bonus (depending on the faction, you must also occupy the territory in most cases)
Harkonnen at 100 relation with a seitch and at 'allied' status doesn't mean they are friends per se - it could just as well be looked at as the Harkonnen overlords are oppressing that seitch to the point that they must bow down
I think having the mechanic the same for all (or at least most) factions just makes it easier to keep it balanced so yeah like you said it may be less feasible to have their mechanic be drastically different from a game-designing standpoint... but who know, maybe it will be adjusted to make the Harkonnen-seitch relations mechanic more sinister

Too much investment for barely any gain. It's a false choice.
