These can be costly on maintenance so plan ahead on the economy.
Also be aware that most military buildings like airfields and missile turrets are costly on manpower upkeep so don't spam them. For airfields place them very strategically. You should never need an airfield in every village, and more often then not an airfield in one village should easily cover travelling to 2 or even 3 villages.
Lastly, some of the sietchs let you trade water for a lot of manpower. As your relation with them improves you will get more manpower for the same amount of water.
So far from what I can see, if there is an upper limit, it really shouldn't matter. I kind of tailor my villages for what I'm doing. if they have a certain resource I tailor that to that resource. I only put wind traps on villages with wind of 3 or higher at the beginning and 4 and higher later. That leaves you with most of your villages with at least one other spot, and since the third slot is relatively cheap generally at least 3.
Spice villages are different, requiring a few slots to go into spice production, silos and a few other buildings that boost spice.
Villages on the edge of your territories that are near enemies generally get built up initially with military, and as they get surpassed, I tear down those military structures and rebuild structures that correspond with the villiages strengths. Remember though water is a military item on Arakis.
So far I don't think I've found a need to build up a village past 4 slots.
If a tile doesn't have anything you want and doesn't provide anything strategic (including wind) it's sometimes better to ignore them and concentrate one ones that give you an economic or strategic advantage.
By default you can build 5 Structures in a village, although Fremen have a tech that lets them build 6 if there is a Sieche in the territory.
Additionally, probably already noticed, but each building can only be built once per village.
