The other Great Houses should be playable factions -- but we know very little about the other Great Houses, and almost none of them had anything to do with Dune.
Basically the most interesting factions in the game aren't the Great Houses but the supposedly neutral side-factions who have a slew of crazy schemes that made the book more interesting. Moreover, those organizations - Gesserit, Tleilax, Spacing Guild, Emperor, etc., - have precedent as factions in games based on the setting, so it's not outside the realm of possibility.
The old Dune boardgame was an excellent example of how they could be implemented - stuff like the Bene Gesserit being fairly weak militarily but could gain advantages via accurate predictions and by aligning themselves with other, stronger factions, essentially becoming a support player.
TBH I'm all for increased asymmetry as that tends to make games like these more engaging, but regardless of how you think they should play it the lore will be bent to fit into positions they weren't canonically in - whether it be the Spacing Guild being a playable, independent faction, or the Great Houses involving themselves with Dune despite never touching the planet in the books.
All in all we're just starving for more information. We want to see how it shapes up. If it's going to be more Europa Universalis, more Northgard, more conventional RTS, or something else entirely.
Emperor, Bene Gesserit and Spacing Guild would be NPC factions and you could deepen your relations with them by helping their agenda or bribing them to get benefits in return. Kinda like HRE emperor, Vatican curia or Qing tributary system in Europa Universalis.
Playable factions would be Houses of Atreides, Harkonnen, Fenring and Vernius.
And the Fremen, the Mercenaries and the Smugglers would be somewhere in between where if you get them on your side or pay them you get direct support in form of new specialized units and more covert actions.
See, all the Houses are "invaders" to the Fremen.
So my guess is, following the experience they made with Northgard, that they rather use them as a neutral faction on the map.
It will possibly be somewhat similar to the Giants or the other neutral Factions in Northgard.
Possibly just more developed, possibly claiming their own space and resources and possibly having a diplomatic stance towards you and the other players.
Which would be much more interesting anyway. As they could be used as allies by giving them what they want and thus being used as an aggressor towards your enemies.
They would basically become a more complex mercenary force.
Thus i assume the Fremen wont be a faction and actually i think that could be for the better.
It would also make more sense, not only in terms of game design but also in terms of the narrative/lore.
So basically i agree to the previous comment from Unreal434.
Some neutral factions, then the playable factions and the Fremen somwhere inbetween.
Atreides could have a faction bonus to the relationship with them and also gain access to tech or units from the Fremen.
But im currently not seeing the benefit of making them their own faction.
I kinda agree with that and +1 much of your speculations, except:
- Fremen are playable faction in Dune board game, equal to others; it was a playable part of Dune2000 i guess; their logo is on the promo screenshot
- House Corrino is a great house, and sardaukars were indeed matched in books, films and games with sardaukars + we know that fremen are in game -> Corrino is likely candidate
- there are not so many GREAT houses that described by more than just one phrase in whole Dune wiki, imagine making full-scale playable faction....

House Moritani, had a long-standing feud with House Ginaz, which eventually saw the latter defeated in a War of Assassins. The emperors of House Corrino, supported House Moritani, and House Atreides supported House Ginaz.

they all look like good candidates for 5th slot, after fremen. May be 4th, on par with Corrino
For Bene Organizations (Which I am including Mentats, Life Doctors, Truth Sayers, etc.), For House Corrino, for CHOAM (and smugglers) , for Fremen, for other potential forces, they might have different political mechanics that represent their ambitions and means of influence. After all, other than maybe the Machines, everyone would have methods of exercising politics in the Empire. They also would also have potential reasons to have forces on the planet Dune (outside of direct spice retrieval, which the Emperor grants to members of the Landsraad to set them against each other.)
Obviously, it makes more sense to focus on the Landsraad for the initial release, to flesh out the political system and balance it. Then you can step back and consider other ways of interacting with that system with slightly alternative goals/win conditions/infrastructure for non-Landsraad factions.
They said they'd be adding a 5th sometime during EA. It's launching EA with 4
Bene Organizations, Space Travel Guild and smugglers don't have armies.
House Corrino '= Emperor is not supposed to be on Dune at all,
"due to balance of power things"
Fremen are various, not united tribes with no real tech capacity for warfare.
Only after Muadib did join them they got united and the technological know-how.
