Fremen should be NPC faction you can interact with. Try to ally them like House Atreides or hunt them down like House Harkonnen. Though neither should be an easy task.
The Dune universe is rich in lore and has plentiful interesting factions that can be added, and these don't have to be (Major) Houses only. Just take a look at the (recent) boardgames for an inspirational list: House Corrino, Fremen, Bene Gesserit, Spacing Guild, Bene Tleilax, Ixians. Also many of minor Houses can be considered, if only for npcs.
In addition, surely in campaign mode the Atreides and Harkonnen would encounter Fremen npcs, but of course these people are a faction of their own, and over time in the campaign the Fremen ought to bond together. Many gamers, myself included will be looking forward playing [as] them.
Also the four Factions is just a placeholder, Northgard had extra Clans released as DLCs. You can expect the same thing here to happen.
Dune Encyclopedia is not written by Frank Herbert though so it's non-canon.
Atreides and Harkonnen.
We don't know who else is in, but safe money is on Fremen and House Corrino/The Padishah Emperor. Those were the other biggest players in the setting.
That said, the old Dune tabletop game had representatives from the Bene Gesserit and Spacing Guild, so they could hypothetically draw from that and work out a very indirect playstyle for them.
For more direct ones, though, you've got House Ix, which would be a solid stand-in for Ordos as they're fixated with technology and rather notably seem to be working for a way to side-step the Spacing Guild monopoly. Bene Tleilax is very insidious and would be a fantastic addition for a subterfuge DLC, IMO, since they're very reliant on cloning and assassination to achieve their goals.
Ultimately, though, we won't know what factions are likely until we see what mechanics are present. Some mechanics would point towards larger houses and more direct conflict, others might point towards the really engaging secondary factions that are playing all sides off one another.
Either way the style, atm, reminds me a lot of the boardgame so I'm sort of hoping it's in that style.
The store page says you get to vote in the Landsrat. Fremen are not a house, have no vote. So they do not seem to be a player faction. Neither would be Bene Gesserit, Bene Tleilax, the Guild, or smugglers.
So only factions from Great Houses of the Landsraad like Atreides and Harkonnen would make sense.
Imperial Household sounds more like end game boss faction to fight. Bene Gesserit, Bene Tleilax, Ix, the Guild, smugglers and Fremen sound more like tech and quest Factions
Other Organizations like
Bene Gesserit, Bene Tleilax, CHOAM, Spacing Guild, Padishah Emperor & Sardaukar should clearly be gameplay mechanics, not playable factions.
Great Houses should be playable factions.
Besides Atreides and Harkonnen are dozens of great houses.
