Then there's the passive bonuses like being better at chopping trees or breaking rocks. They don't really matter much in the end, though. Just saves you swinging a few times. The yield is the same between all types.
There are some bonuses to enemies ( like scythe is extra effective on undead) but the bonus is so small, you will loose more time and health on fumbled combat attacks with unfamiliar weapon skills.
I generally use a sword with the reaper as back up. Find what fits your play style. You'll be a better fighter that way.
Axe, sword, scythe - against flesh
spear, slashers - all around
ranged - all around
mace, whip - stone, bone
And yes it's give damage bonus against enemy type.
