Those two trees grow literally in the corner pillars. I'm considering moving the whole building and trying to do something else with the corner. (Just removing the foundation is probably not an option, either, because of other trees that'd grow on the castle area.)
Just removing trees right on the new castle borders could maybe be an easier fix, with something more adaptive, like your suggestion, down the road.
Did you create or see any bug ticket for this?
Don't hesitatie to go there and follow their link to past it as a suggestion : https://steamcommunity.com/app/1604030/discussions/0/3415430580678116592/

(I'm in the process of moving the whole building.)
Cutting them doesn't change their spawn, and neither would putting and removing foundation, because they seem to have fixed positions. Resource node types are randomized, but even those are probably in the exact same spots. Since I've been collecting cherry blossom saplings from a farm for a while, I'm quite sure trees are completely fixed, both location and type.
