My theory is corporate is reusing(cloning) the same set of miners to cut costs. Just need to deal with one set of personalities (multiple times) after all. Just don't let them know that they aren't the original.

As to why it's not already loaded before the gigantic structure lands on the planet, maybe it is because landing is a hazardous process and, brain scan data being extremely fragile, landing may cause disastrous data corruption.
To me, it seems metadata of all the crew is loaded beforehand but, since Jan has collected data about all the rest of the crew being deceased, the quantum computer automatically decides to delete the now unrelevant metadata.

The game could even become a roguelike with a Jan clone going to different stellar systems. It would be a hell of a twist, but I don't think that's where the game's going. Or it could be like other games, like Gods Will Be Watching, where you realize at some point it's far from your first attempt.

Jan himself will turn out to be an Alter, perhaps the whole original crew. The original Jan may have even orchestrated the death. Perhaps his branches leave him super successful but evil, and a high ranking officer, scientist, or outright CEO at the corporation. 'It was you all along' is definitely a tried and true trope. If it does turn out to be the case, it may be that the QC needs the brain scans to keep the Alters stable, hence why it would only keep brain scans for living people since creating more on the mission wouldn't have been the intention. Though that doesn't quite feel like how it will be handled.
