The Alters

The Story makes no sense
Actually quite interesting until the ageing process.
I was about to put it on my wish list.

The QC had stored all the crew data, and instead of deleting it, he could have resurrected each one.
at least that's the logical conclusion.
But deleting the copies of the existing crew and then creating an altered copy of himself just inevitably creates artificial problems.

I realize this is about exploring this problem (alter ego), but then there has to be a back story or development that makes it believable that the duplicate was necessary, and the story is currently failing at that.

Jan didn´t delete them, it seemed to be an automatic function of the QC.

What do you mean by "deleting them"? The crew's data? I may have missed something, but it seems like Jan only had the access to his own data and no one other's.

I have a headcanon that the real mission is in population of the planet by many different variants of different people, so we'll find other bases like ours and have a huge swinger party in one of the endings

I'm pretty sure cloning the rest of the crew as is is going to cause similar if not greater problems. It probably wasn't part of their on-boarding orientation like in Hardspace: Shipbreaker considering Jan's reaction to the whole process.

My theory is corporate is reusing(cloning) the same set of miners to cut costs. Just need to deal with one set of personalities (multiple times) after all. Just don't let them know that they aren't the original.

the QC has the brainscan, but not sure it has the DNA profile for them. why did the base had the sheep, I don't know. that's a plot hole. but Jan has plenty of Jan DNA

The base explicitly had sheep DNA to test the Rapidium.

When he accessed the computer the first time every other brain scan for the other members got deleted, but probably cloning varied people (somewhat restoring the originals at least) wouldn't have been such a big conundrum as branching and cloning alternate universe versions of yourself probably.
It seems the brain scan is only available once a living subject is presenting itself to the quantum computer.

As to why it's not already loaded before the gigantic structure lands on the planet, maybe it is because landing is a hazardous process and, brain scan data being extremely fragile, landing may cause disastrous data corruption.

To me, it seems metadata of all the crew is loaded beforehand but, since Jan has collected data about all the rest of the crew being deceased, the quantum computer automatically decides to delete the now unrelevant metadata.

I agree.

The game could even become a roguelike with a Jan clone going to different stellar systems. It would be a hell of a twist, but I don't think that's where the game's going. Or it could be like other games, like Gods Will Be Watching, where you realize at some point it's far from your first attempt.

Jan didnt delete data, the QC did so due to losing connection to the crew

Maybe their death was planned and thus their data was deleted so Jan would have to rely on Alters

afraid to shock you but non of it is real. Jan isnt even real person - its all a simulation made by a computer made by big corp for nafarious reasons.

It's Moon (2009) + a bit of Orphan Black. The computer automatically deletes invalid brain data. Of course even from the demo an obvious final plot twist presents itself:
Jan himself will turn out to be an Alter, perhaps the whole original crew. The original Jan may have even orchestrated the death. Perhaps his branches leave him super successful but evil, and a high ranking officer, scientist, or outright CEO at the corporation. 'It was you all along' is definitely a tried and true trope. If it does turn out to be the case, it may be that the QC needs the brain scans to keep the Alters stable, hence why it would only keep brain scans for living people since creating more on the mission wouldn't have been the intention. Though that doesn't quite feel like how it will be handled.
