For the most part, to me, Dangerous Waters feels like it's simply an improved version of Sub Command. Granted, I haven't spent that much time in Sub Command, but they seem pretty similar. If multiplayer is your thing, you should know that running multi-station sessions (ie. the ability to share platforms by splitting up who controls what station) is supported in Dangerous Waters, but not in Sub Command.
The OP already mentioned that there are additional platforms in Dangerous Waters, so I won't get into that. Not counting the missing/additional platforms, I can't say there is a *huge* difference between the two in how they play.
Nevertheless, I'll point out some other things. One is that Sub Command is rumored to work on Windows 8 (although I can't personally confirm that), while Dangerous Waters requires a virtual machine to run on Windows 8. The second thing I'll point out is that as of this date, if you plan on making your purchase through the Steam store, you will need to buy Dangerous Waters either way, because Sub Command doesn't appear to be sold separately. So the only question is whether you want the pack that includes 688(i), Sub Command, Fleet Command, and Dangerous Waters -- or just Dangerous Waters alone.
Incidentally, both Dangerous Waters and the pack are on sale now until September 22, 2014.
Tried Sub Command, does work rather nicely unlike Dangerous Waters that is not going to get patched.
I used to play to DW back in the days and it was cool but I'm not up to take a virtual machine to play a game, sounds silly.

Dangerous Waters is the most technologically advanced and features multiple playable platforms like subs, ships, airplanes and helicopters. I don't play this very often but I remember feeling it is buggy OR difficult (probably some settings / auto-crew) to grasp immediately compared to the other two games.
Get 688i last and either SC or DW, if you don't want both or all three. If you have SC you don't need 688i in my opinion.
The other factor that counts in its favor is that you can get Reinforced Alert mod, that gives you access to a lot more drivable platforms, including SSBN submarines from both the US and Russia.
