That's one of the best way to finish these quests, you stock things inside the local warehouse, then you get other ships to come around and haul them. I do understand that the game doesn't handle GUIs well enough and a lot of players don't really know that you can send ships around and I've been looking for ways to be more informative.
So give a mission, then repeat it 1-2 times for good measure. Though perhaps make it an optional mission since you don't really have to do it to complete the game, but also make sure it's unmissable, so like one of the quest NPCs you meet gives you a side mission to transport things around.
