Base vs. Classic games and different dice sets

2. What is the difference between the Base game and the Classic game when selecting a new game to play?

2. I see in the rules that there are two different dice sets, regular and challenge sets. But, how do you select what one you want to use?

1) Base game uses the rules of RailRoad Ink Challenge, without any expansion dice. Classic uses the rules from the base RailRoad Ink (different dice, no objectives...)

So, what version is the latest and greatest? The base game? I am assuming so, since I loaded a classic game and there were no houses, factories, or universities. So much more basic. But, then again, the more basic game is called classic. Now I'm confusing myself!
