In your case, it might have selected a 30hz mode.
At least the first two games were still enjoyable because they didn't have that many slowdowns (it was only on Area 9 and Ship L-229), but man BMZ3 is almost unplayable
It ends up mostly mattering in the endgame, and in super-dimensional space.
If you really want to experience the slowdown, though, just play in Handheld Mode.
Old post, but I figured I'd post my solution in case someone's looking for the answer like I was.
Maybe the game engine is locked into a specific framerate and you need to match it (or maybe use a multiple of 60) for it to run smoothly?
