There was no indication I'd have anything worse than a nano regen debuff. It was a really nasty surprise that should've had more warning.
The doctors frequently say during events that they're monitoring your health the entire time, they should be messaging you at 50%, 60%, 70%, and getting super nasty with you about it.
That said, you should be able to craft and buy Nanobot Neutralizer Shots(name might be different due to different language) that lower the infection. It's the same way with a lot of the status effects too, by the way. So broken leg, bleeding, poison, etc. will kill you if it reaches 100% as well, at least in my experience. So it's really important you have some curatives on you for various status effects. I make sure to always bring at least 2 of every type of cure and start heading back when I run out of one.
Also, it might help if you start having multiple saves. Like Save before you enter the mines, then create a different save while you are in the mines and in decent shape, then maybe a third one as you are progressing during your trip. This way you can rotate through saves as needed so, at most, you'll lose 1 hour of playing.
Weirdly enough, this is a problem only in the first hour of the game. I guess they could make a pop up screen of all possible effects and what they do
