[GIGANTIC SPOILERS] Thread about unsolved mysteries after everything known
So, this is a thread for people who have reached what would currently be considered the very end. I have, and I consider I have reached a point I cannot successfully search alone anymore.
DON'T READ IF YOU HAVEN'T SCRATCHED EVERYTHING THERE IS TO SCRATCH IN THE GAME.
Read only if you have:
-Found 7 red letters
-Found the book "The Blue Prince"
-Found the early drafts
-Found the Atelier and subsequently the Blue Testament of Auravei

Without further ado, here are massive information dumps. I might have missed some things or not known everything, but it's a synthesis from 180+ hours and more than 1500 screenshots.

Unsolved:

8th Safe and Red Letters
A letter is still missing, despite being clearly referenced by the code the Baron himself made. Contrary to a claim I often see, Denny Revane can’t have it, because in the Freezer’s letter, Herbert Sinclair clearly state he arranged these 8 locations AFTER the betrayal of his staff member.
According to memos, that last letter should be addressed to Herbert (see “solved” below). So it can’t be the letter he didn’t finish to write in the Master’s Bedroom.
Additionally, why are the numbers written differently depending on letters ?
1 typed, stern ; 2 typed, smooth ; 4 hollow, circled ; 5 manuscript ; SIX in letters ; VII in roman numerals ; 8 as infinity symbol (according to a blue tent memo, it’s a symbol for death or the unfathomable) / what would be the “style” of the number on letter 3 ?
If we assume (big if) that the standee in the Orchard isn't just implying Denny Revane stole a ruby, but rather that a red letter was or is around and just the ruby was stolen, it could still be around... In the ground ?

Blue tents memos
-SWNSNG is an acronym: so what exactly does it mean ?
-Why are we given informations about Lady Epsen’s precise date of death, and Simon’s year of birth ?
-Inneclipses: so far, mentioned on a memo, on a photo in the Ballroom, and the 2 moons symbols are everywhere in the house, including in the Atelier on the wall of the Gallery blue room, but what does it means in universe ? Seems there is a deeper meaning to those. Could be related to Children of Black Water symbols, ideology and beliefs, or more broadly, Orindia and Orinda Aries historical values.
-South Key: name given to the southern pole apparently, completely unknown. Of 3 expeditions, only one came back, only surveying the coast line and never making landfall. Symbol used for it is infinity, does it connect to other elements of the schoolroom old maps ?
-The third king of Orindia was last in line of Oris. So, it means the fourth king, who split the realm in 3, was NOT in line of Oris. What happened ? Is it tied to “Curse of the Black Bridge” ? Did Jasper actually kill a king, leading to the end of his line ? Who took the place then ? Is it why the idol is cursed ?

Spirals and anagrams
A multiple occurrence of cryptic documents, not yet related to anything solved, the meaning being yet pretty much unknown:
-Spiral of Stars in Clara Epsen’s chamber “Does it never end ?”
-The music key in music room “Denoted in verse” – also appears in “A new clue” early draft
-A spiral of rose thorns in Library after using revealing blue books “Tended rose vine ?”
-A schematic that sometimes appear in Lost and Found, seems like a coil and batteries ‘Investor needed”
All these sentences are anagrams of each other, 2 are interrogative. The actual Spiral of Star in Observatory seems to end on a rather flat note, perhaps not having revealed its secret so far. So we have that and possible anagrams. It’s possible to form the word “deed” with these letters, something related ? Entirely something else ?
The music key also appears on Simon P. Jones’s blazon in room 46, taking half the space, but why ? His father, Daniel Jones, was apparently a commoner. Simon is too young to have chosen a blazon for himself. The other half of the blazon is simply the fusion of other houses. But why the music key here ?
It’s also featured on one of the corners of the old maps in a classroom.

Swansong
It appears as a password for Security, for videos (SWANSONGHSS), but also following the blue path in the Atelier. Why Swansong though ? The Swan, like the 2 Moons, is present in many places in the house and in symbols in universe. What’s the deeper meaning ? Was it a codename inside the Children of Black Water ?

Atelier paths
While the blue path has been solved, one part of the riddle remains unexplained (at least to me). It mentioned “a sum of 18”. So far that part doesn’t seem to connect with the rest of what’s been found in the area. The red path is 21 lanterns and 4 rooms, the orange path is 21 lanterns and 5 rooms, and the violet path is 22 lanterns and 6 rooms. The blue path is 15 lanterns and 7-8 rooms. Nothing seems to connect to the number 18.

Atelier message
“These vying plans form Baron crest among hewam blest”
This message doesn’t seem related to solving the Atelier blue path. What is Baron crest ? Is it the symbol we sometimes see looking like a swan wing ? We also know Baroness Auravei’s symbol is the blue leaf. If you draw a map of the Atelier and mirror it, the blue rooms vaguely form a leaf shape, but I’m not really convinced there. If you draw the paths (red, orange, violet, blue), all you get is not much of a shape.
The layout, as it stands, cannot be replicated, even with rotation, in the current house – too many illegal placements. That being said, does it have a use/meaning outside the Atelier still ?

Blackbridge red lights and binary
A few things are puzzling here, the red lights seem to blink at regular intervals but not all together, the cinematic of opening the door has binary code spelling ARIE (but not ARIES), along with the words “castle” “court” “cloak”.
First, ARIE, seemingly missing a letter → link to the blue memo stating “there is a missing letter”, or something else entirely ?
“Castle”, “court”, we can see what it refers to, but “cloak” ? Play on words with “clock” (Aries Key puzzle) ?
Finally, the red lights are a complete mystery so far, but the patterns are the same in all the room, a pattern of 4 columns of servers.

Boiler Room scrolling pads
The main thing everyone does in the Boiler Room is to solve the switches for passage and power, and later for remote power boxes, but generally the scrolling pads that were hiding the second boiler are quickly forgotten. Nonetheless, there is a repeating sequence there, with breaks. 4X4 with darkened squares. What does it mean ? How is it supposed to be decrypted ?

Clocks in the Den, the Sauna...
There are hand drawn arrows on some clocks, though so far their position doesn’t seem to relate to any puzzle.
The big mechanical clock in the Den also seems a bit suspicious. The clock between the 2 swans on the fireplace seems to have something that looks like a key hole.

Possibly unsolved

Blue tents memos
-”There is a missing letter” : probably solved, there is a coffee pack labeled "COFFE" near the note, while another pack in the room is correctly spelled "COFFEE" (credit to SapientSloth for that one).
Now there's possibly a link with the missing "I" on keyboards, and it was noted that Mary's middle name is missing a "T" in the will (credit to Space Attorney). Are there other instances of missing letters ? Could it form something ?

Solved (to me)

Blue tents memos
-Major key hanging in safehouse: it is the message hanging on a board “We seek what’s in the shade of truth”. It’s indicating directly the solution to the blue maze, the path being the exact words, “truth” being the Furnace room, and the shade of truth pointing to, most likely, a wall. It becomes “shade of blue” once the hidden room is discovered. Both sentences are linked. And considering the depth needed to reach that last puzzle, it is, indeed, a major key.
-6 of the Red Envelopes’ letters were addressed to Herbert: letter 2 is addressed to Mary (“M”, “your uncle”), letter 6 is from Herbert to Mary. The missing letter 3 should be addressed to Herbert.
-The great Alzara: his prophecies must be taken with a grain of salt. While not necessarily unfounded, they may not come to pass, but contain relevant elements
-Total of 8 gems removed from the ruby crown: 6 are in safes, the safe in Drafting studio doesn’t have one. Red letter 7 mentions 2 re-surfaced in public.
Denny Revane could have stolen one (before the safes were even used), though he only accessed room 46, took some documents, but he never mentions a ruby, but it could be implied by the standee in the Orchard. For the last one, who knows ? Mary/Herbert could have used one to pay for travel expenses / material.

Blackmail / Denny Revane
From the several elements in the game, what happened seems to be clear enough. As a gardener, he started neglecting his duty after he discovered the plants yielding artificial gems, because he wanted to go public and his employer forbid it. He was trying to get to room 46 to get his contract, in which he succeeded (taking other documents, the letters), but was caught because he left traces leading to only him. He also was dealing in illegal moonshine trading in Reddington with the help of Cristoph, the driver. He was terminated on these charges, some less official than others. In the Greenroom next to his journal are cut-out letters like the initial blackmail letter, and a red envelopes pack. The red letters were stored in safes AFTER his termination, to improve security. He can't have stolen letter 3 since he gave it back for money.
From the standee in the Orchard, it can also be inferred that he stole one ruby extracted from the formerly red Crown, but that is not sure and can only be considered partially solved.

Note in Blackbridge
There is a small note on the servers with “I IOO”. This seems to refer to the Castle puzzle, as it perfectly fits the 6x3 grid and the words discovered.

Lost and Found elusive clue
The other clue (other than the spiral) that sometimes appear in Lost and Found is a very small piece of paper stating “TRUE = 3”, the words being written in blue. It was an error fixed by the dev, as TRUE doesn't have a numeric core. It was replaced by CLUE = 3, which is a valid word for a numeric core.

Final chests
“There is no end to this journey”
“There are two true boxes in this room”
“This is the end of this journey”
This a bit philosophical but the message with the magnifying glass on the last page of the Blue Prince says that the true box does not always contain the prize. Which means the true box could be the black box, even if we consider the book is the prize. But nothing mentions the prize or its location… The message here seems to be that this not the end of the journey if you decide so (not necessarily because of the Atelier, technically it’s possible to discover the Atelier before, though the memo in the Throne Room helps, there is another memo that can give a similar information in Treasure Trove with a bit of deduction). As things are currently, it’s a non-answer, but it seems intentional.

I don't mean to waste your time with this, but this is genuinely my only thought, there is no real clue in Lady Epsen's room apart from the note saying

"Does it never end"

The fact that the black box asks is this the end tells me that these are both linked clues, on that clue and as far as I'm concerned (though I know others don't) that spiral is on the black box.

I think the next step is to get 100 stars in the observatory to unlock the spiral stars constellation, maybe get Observatory outside on the right day, or link observatory, planetarium and clock tower.

Any help on this though would be much appreciated as I've felt quite on the pulse all the way through but this one has me stumped, and low key if that's the end then it's pretty cliché to say it's all in the journey not the destination, and Tonda Ros doesn't seem like that kinda guy to me.
In the Original Manuscript "A New Clue", what was meaning for the...

1) Two Cookoos / Cuckoo Two, and/or notably calling out the Maid and the Chef? The clocks specify 1:30 which is part of the C***** sequence of puzzles, but the Cuckoo/Maid/Chef callouts are the only things in the books that I didn't really "use".
2) Specifically noting the Fork gets replaced with 3 items that sum to 10, when the both versions of the book still specify Tanner Fork? Is the theory just to get people to make a connection from the stations to the numbers?

A couple of things that don't sit right with me are the chapel area under the chess table having grooves in the floor that looks like they move the column and doorway. In the blue will it mentions giving her soul to Rynna andashes to Veia.
Also Alzara mentions 12:30 being relevant and my gut tells me it has to do with the train station and original castle.
These could both be potential DLC stuff though.

The cuckoo 2 (the second one) points to the counter-clockwise clue. In the final version it's replaced by a clue for the sacred hour. The maid in the final version holds the "turn right" sign.
The sum of 10 is a station's number, namely Tanner Fork.

The only things that moves in the chapel afaik is the middle part for the piggy bank.
I don't know what you refer to with 12:30.
Veia is the Paragon of Ashes. Orinda is the Paragon of royalty and Draxus the Paragon of Death and the Unknown, most likely. Rynna's mythology role is unkown but perhaps the Paragon of Life or Soul.

Has anything special been found with the "calling it a day in a bedroom" mechanic? It seems suspiciously pointless. What's the deal with the flowers on the grave from the bunkhouse?

The last page of the diary points to the outer room, so I was sure it was in reference to the Hovel, but nothing seems to happen with it. What about drafting every bedroom as an outer room and calling it a day there? Perhaps Her ladyship's chambers? She does have a windowed ceiling...

Since I couldn't find it written anywhere, here is the final (?) description of the spiral of stars;

SPIRAL of STARS
Add a word to Spiral of Stars, then gain one key and one gem for each rank reached, then gain one coin for each day spent, and then lose two stars. If you have less than forty steps, gain one random item from the showroom. If you have less than twenty steps, open all antechamber doors, then set your steps to forty. Also, your luck has been increased and you can no longer gain steps or gems or keys or gold and your day will immediately end if you ever attempt to add another word to Spiral of Stars.

As each word is added the last word is highlighted in blue.

Your day once when you get to the word end, then every time once you get to the final stars.

I haven't found out what the effect of Bedroom would be, if there is any. But I do wonder the same.
The reference to the flowers is for Bunk Bedroom, if you call it a day in it and draft the Tomb, there will be a gem flower on Simon H. Sinclair's grave.
The last page is a drawing of the Antechamber as an Outer Room, which leads to discovering the other monk statue with the throne riddle.
Alzara's fifth vision sitting at a potential train station waiting for 12:15.
I get all those things with the chapel, but it looks to me like the indentations are for the 'piggy bank' and door to move along.

Oh it's not a train station, it's the Royal Museum exterior, the place where the crown robbery took place. You can even place it on the Safehouse map with a bit of deduction.
The 2 things that look odd to me in the Chapel are the stained glass we cannot see, and the statues that appear in other places (East exterior, from afar, and basement)

Considering all the upgraded versions of bedrooms, that's a lot of stuff to check out, pretty laborious. :-/

Rynna is the paragon of agriculture/harvest. It's mentioned in one of the staff announcements.

I don't think I have gotten that one yet but it makes sense, harvest can be both literal and metaphorical

That isn't really unsolved stuff (which is the point of the thread), the diary tells you.
Bunkroom -> gem flower on a grave in Tomb if you draft it next day.
Her Ladyship's Chamber -> next day -10 steps and +1 star
Servant's Chamber -> next day -25 steps and +1 dice
Master Bedroom -> next day +? steps
(if you upgrade Spare Room twice into one of those it gets the same effect.)
other bedrooms do nothing

Another thing I noticed from the directory art - you can get a pretty decent angle on that stained glass, and it looks like it's just depicting the same sunburst symbol that's on the statue obscuring it.
