Do I lose my base progress after a game or do I keep my base and keep improving it throughout the game?

you keep what you brought back from each mission and your character unless you die.

form what i have found, if your character "Goes Dark" you lose (unless insured) your gear and what ever your character had on them and the mission with resources spent. anything in out of mission storage is kept. Kinda like Tarkov, keep the stash between each run but risk what you take out.

You can calm down, your base is permanent and is not lost even if you fail recovery mission and lost your gear and stuff you collected. You will just start new misson with a new character and gear, but your base remains as it was before
