Talk to the civilians, they'll tell you to listen for it and watch for it coming out from under the rocks.
That area is a pain because it almost killed me from the constant repairs.
If you're within the rocks it's usually better to just take the hit and continue, otherwise you risk hitting yourself against the rocks in a panic, the jerkfish doesn't seem to attack more than once every few ingame hours. If you're outside of the rocks you can run away from it.
You can save scum and pick a different route though, or just take the hit and finish up looting. The point is that it doesnt stick around and aggro on you like a normal video game enemy. It shows up, hits you once, and wanders off. So you just take your hit, collect what you're gonna collect, and repair the damage when you get back.
