Also, have you tried creating a new game and see if it saves?
If it doesn't then perhaps something got corrupted when the upgrade occured. Try verfiying the intergrity of the game cache to replace any missing or corrupted files (right click on Dawn of War II in the game library; click properties; click the local files tab; and the click the verify integrity of game cache button).
Another thing to check is to make sure the saves themselves did not become "read only" for some odd reason. Go to the My Documents folder and the find My Games\Dawn of War 2\Saved games. In that folder there should be save(s). Right click on them and go to properties. Make sure the Read-only option is not checked on any of the saves. Uncheck it if there is and hit OK.
Edit: Do you have the steam cloud enabled? It could be that the save stored in the cloud keeps being written back over the new save. Try disabling it and see if that works. It is found in the updates tab when you open properties.
I have deleted the saves and started new still doesn't save.
Have reinstalled and doesn't save
Have enables and disables cloud sync and it doesn't save
Have made all the folders in save game directory read/write and it doesn't save.

Maybe it is because when you have the cloud enable it actually saves a copy on your computer in addition to the original save before uploading to the cloud. Try deleting the cloud save from your computer.
