Yeah, It's really something that they need to add. I think it could really expand upon the game and add some more replayability. I mean somethings do need to be sorted out like if your playing as Thundatross or Gigaman it wouldn't make sense for you to be bashing the city.
As for making sense for hero characters, they could call it "Monster Mode" or something like that, and add a description stating that this mode only supports villains/neutral characters, because yeah, wouldn't make sense having to destroy stuff as characters such as Gigaman or Ultraman lol
1. The character roster is too small to limit who to play.
2. A hero could easily also go on a rampage. Mind control, cloning, blackmail, just having a bad day, etc. If you did the story mode, you know there was an evil Thundatross, but we don't have a character for him because it's literally just an alternate color scheme for the character.
