Did something trigger out of order? Monitor character conversations carefully, and if they seemingly talk about stuff that makes no sense (e.g. Leon asking you for help to get past some guards while you still haven't saw him grab the chest), reload a previous save. Observe what you did that triggers the out-of-order conversation and don't do that.
In my playthrough I killed a guard on top of a warehouse and that triggered something incorrectly. Could be a similar situation. That mission seems pretty buggy.
