Yes, I did kill the guards before the custodes but still it doesn't give me the badge :(
Guards you lure down from a higher level still count as higher level, but I guess that is not the issue either as you will get the failed message for those (but only when you kill the next guard on the lower level).

Yes, you need to kill them on both sides and you need to kill the guards on a lower level on both sides first before progressing to the next level.
One more thing I remember: when it worked for me I was doing the day mission, not the night one - which doesn‘t mean it won‘t work on the night mission, but it must work on the day mission.
strange, and you did the custodes on both sides? And killed the guards near the custodes before? And you did the one on the roof of the building at the top last?
And you didn‘t just knock out anyone and throw them into a bush? And also not load anyone with Gaelle without explicilty killing him later on? I think for these kill all missions it is best to not use Gaelle at all just to be sure one isn‘t just loaded by mistake.
One more thing is the environmental kills. I think they should be ok but to be absolutely sure I avoided even those in my runs.
