also...if you get any upgrade for a weapon you permanently unlock that weapon...you can buy ammunition for that weapon before unlocking it and use it...but you still need to find an upgrade to "trully" unlock it...
I bet you don't have rocket flight on. press tab to fly MUCH faster, then you can usually fly past the marines before they kill you without needing to kill them.
You can also keep doing yellow flowers for health upgrades if you are still having trouble, those are useful even into the late game.
Jumbo yellow flowers contain 5 yellow flowers and it's very worth doing at least one of them as you explore. The non spoiler way to find them early game is to seek out canon pyrimids with yellow tops. The spoiler early game way is even surer to find them, but is very VERY spoilery. There are also ways to find lots of them as you progress. Jumbo yellow flowers also contain a rocket upgrade if you know where to look.
Those are "non respawning" amo boxes, they basically, well...never respawn...those are not upgrades =) also don't worry about retracing your steps and getting out of deep areas...usually you find better ways to reach deeper areas latter on (Jumbo yellow flowers are not that hard to find on the deeper "main layers" for example)
Edit: I've just checked and the upgrade station is still there in the black flower...it's in the treasure room before the big black room with the gray square...if you went past the "one way" then you just passed it...I think you might be mistaking it for the station inside the gray cube, that's an amo station...the upgrade station is in the room before
