Yes, this is a real pain as half-built ships will suddenly warp off to attack some freighter that has entered the system, if you have them set to "same system" engagement range while they are being built. I always set them to "never engage" until the entire fleet is built. Then it's hard to remember to reset their engagement range again to whatever you want.

Just set the attack range to "Nearby", then they will only attack ships in their vicinity.
The AI still sends freighters to my HW while I'm at war with them, causing ships with no reactor, no crew systems, no weapons, and basically no way to move to leave the building queue never to return, only to craw towards the nearest enemy freighter. Maybe that setting works for you, but my enemies don't bother to tell their freighter captains they are at war and might want to avoid my home system.
That sounds like a bug, my unbuilt ships don't move at all.
