How are we even supposed to finish those? On one side we are supposed to be strong enough to survive for a long time but on another side we are supposed to not do to much damage

Obviously, you don't kill what you don't hit. Just unequip all skills with sufficient range to hit the enemy (this includes magic impact and muscle inflation). When the time is up, equip all skills. This goes for healthy capturing on bosses as well.

But what about the base attack? Am i supposed to just keep running around? Or does maybe the buyable option to set a fixed range help to keep running away alone?

If you don't use angel, all bosses outrange you. And if you stay at manual move and don't press any movement key, you stay still. Enemies (except devil fish) just charge at you and stop at their attack range, meaning that as long as you stay still and they outrange you, you won't attack them. The only problem can be the 9 tailed fox summoning things. Just kill it and leave something else alive for 10 minutes.

The mini-angels are really good for helping with the timed missions, especially the bat boss. Once you're strong enough, just pop them and leave. Use the area timer for the 3, 5, and 10 minutes respectively and you'll be good to go.
