As far as your described items go:
Red chilli is dropped only by stepping on red chilli patches on 1-4, 6-2 and slime dungeon. Depending on your skills, speed, gear and damage, you might randomly stumble on them as you afk clear the levels.
Mana crystals are gained mostly from bosses and black foxes - 5-7 and clear levels dropping them.
Nature crystals would be 5-3 (slimes, foxes and bats), 5-7, 7-1, 7-2 (fishes).
Frost crystals would be 4-3, 7-1, 7-2, possibly 6-3.
Lightning would be probably 5-3 (again slimes, foxes and bats).
Gold crystals/shards tend to drop from some challenge bosses (nowhere shown, independent on normal drops), 6-7 (many orange magic slimes) and again 5-3.
Flame shards would be 1-7, 2-7, 3-7, 4-7, 5-7 or dungeons of these areas. Generally these areas with most red monsters.
White fox pelts, fox cores and fox hearts are from 5-7 (or fox dungeon).
For fish parts, probably 7-7, 7-5, 7-6 if you can't clear 7-7 fast enough. Tails, cores and chests are mostly nonexistent before this.
Anything dropped by challenge bosses can be gained by farming them.
Fairy coins are from 4-7 or fairy dungeon (purple fairies).
Enchanted cloth is mostly from 4-1 to 4-6, some is gained wherever are fairies or magical slimes.
Oil of slime is from any place with slimes. 1-7, 6-7, slime and magical slime dungeons drop significantly more (purple slimes).
Black pearls shouldn't be a thing - power of replication should make farmed challenge bosses drop more that you can spend.
Overall:
5-3 has great loot (nature, lightning, gold, fox pelts, bat parts, slime parts, enchanted cloth, spider silk) - everything dropping there is useful.
5-7 is good for fox tails, cores, hearts, nature, flame, some frost, quite many carved idols/relic stones.
7-7 is good for fish parts (certain A rank equipment needs them), 7-5 or 7-6 can be used instead
4-3 is about the best gold farming spot for a while. Also great for enchanted cloth, lots of frost crystals, some fairy coins, lightning, gold and nature crystals.
4-7 is good for fairy coins. There are also flame shards, nature, lightning, gold shards/crystals and enchanted cloth.
7-1, 7-2 are good for frost crystals + nature crystals. Keep in mind that other drops will be just fish scales and monster fluid (a decent amout).
Dungeons are mostly filled by highest tier monsters of their type. Great for their drops, not so good otherwise.
Challenge bosses for whatever they drop (even if it is dropped elsewhere).

Note:
-there is a negative impact of salve of drop on common items and the positive impact on rare items. (Salve of drop run is with full skills and items)
-time required to pass a level lets the loot vary. Drop slot mechanics are the reason.
-Items and captured monsters influence the loot. Also area mastery does.
Has anyone come up with a method to auto farm the chilis from the slime dungeon? I notice that on my warrior if I remove the fan swing skill it is more likely to move on the chili spot while engaging the slimes for a while but by wave 300 or so it begins to become too difficult to kill the monsters quickly and then they move too far down which means I miss the chili anyways.....getting way farther to wave 1000 and beyond but just want to farm chilis without having to manually move.
