What I've always done with a DLC or expansion is to start a new run, so I can benefit fully from the new changes from the start.

But you should know that once the scenarios are finished, in "Pirate of Belerion" you will definitely keep the option of combats between ships. But that in "Skelmar Invasion" you will definitely lose the option of siege and hostage release (for the same price ...), unless you start the DLC again from the beginning, of course.
