I think there's some sort of quest objective bug. I've also finished the game and for some reason while cleaning up the remaining chests I suddenly really need to go back to the green crystal tower.

Actually, I was able to get back to where he was in the video, and it turns out if you explore a bit more you hit one of the "Rakening" triggers again, which does set your goal to "Reach the Bunker" again.
I had really hoped to get back to the starting village at some point, and I've located it, but unfortunately I don't think I'll be able to get there using in-game abilities...
Lewispattjr - how did you get up to the top? Same path?
Also, I replayed the beginning in a new game to see where the starting town is and it looks like its in a different game scene. The background has a big house, tree, rainbow, etc. None of those are on the game map, so it looks like its not possible to get there via exploring.
Yes, I got there using the same path as you did (with one minor difference). After looking around everywhere I could think, I believe the starting village is on the other side of the white fence. You can see part of the house and the rainbow, and the top of terrain that resembles the edges of the village. The fence I'm talking about is in the screenshot below (sorry it's not the best angle, I don't have a better one at the moment). I just can't see any possible way to get there (so far, at least). I'm going to have some time tomorrow to take another look around. If I can get onto the highest brown terrain at the top right of the screenshot, I think there is a chance!

UPDATE: I was incorrect. That area is actually the post-game "above ground" area. If you manage to get over there (which took me about an hour and a half), you end up climbing up through the ground and end up out of bounds in the post-game. You're stuck there and cannot re-enter.
