Yes, I experienced this problem and I found out why it's happening.
I discovered why, when I tried to record the problem with FRAPs. I was able to see the framerate was 130-250+ when FRAPs was running.
When I tried to record the problem happening, my framerate would be capped at 60fps.
I could not record the problem. It never occured when I was recording.
However, it would happen every time without fail when I was not recording, but only when the framerate was above 130fps.
So the problem? It's the framerate, there's a problem with collision in Assassins Creed when the framerate is above 130fps.
The solution? VSync.
Enable VSync and cap your framerate at 60fps / 120fps either in game or in your graphics card's configuration for Assassins Creed.
Your problem will be fixed, I doubt this game will ever have it fixed in it, it's likely an engine issue.
I'm a bit late but since you asked... https://www.youtube.com/watch?v=_YHN99jCxQ4
