Please see our troubleshooting guide[www.ubisoft.com]. It's great that you've already verified the game files - from the guide, please also check for updates to your Windows install, run the game with admin rights, and check for any background programs that might be interfering with the game or gamepad (such as gamepad emulators or rebinding programs).
If it doesn't work after those steps, please also use our compatibility mode guide[www.ubisoft.com] to run the game in Windows XP compatibility mode.
If neither of those sets of steps solves the issue, let me know - I'll have some further steps we can try!

Just to clarify, does it work if you unplug the controller again?

I can't use the mouse in the menu's as the mouse cursor flickers all over the place. I am able to get into the game though it just has a black screen so I can't see anything. Though I can't change the settings to turn up the brightness or turn up or down the mouse sensitivity. I don't have control over the cursor it just goes up and down and all over the place, I am able to click on settings and get into the game by change hoping the cursor lands on the right thing. Though I don't have control over it so I can't change the settings.

Thanks for getting back to us - sorry to hear it still isn't working!
May we please know the specs of your PC (GPU, CPU, RAM, Laptop / Desktop)?
And could you please try checking your Steam Controller settings by going to; Steam (Upper left of the client) > Settings > Controllers > General Controller Settings.
There, could you please try toggling Xbox Configuration Support off / on when testing the game to see if there's any changes?

As wombocorp said, go to options using ARROW KEYS and ENTER so you can change contrast, brightness and sensitive of mouse with LEFT ARROW and RIGHT ARROW.
I know writing capital letter could be like shouting but is only to show important things.
