I believe that you should be able to get the controller working, some users mentioned you needed to have Steam Direct Input disabled. As mentioned in the thread here

I'm sorry to hear you're having trouble getting your controller to work in minigames, Nemonix. Do you use Steam Big Picture mode at all? I was able to find another thread where players were able to get their controller to work by turning off controller application options. To do this, please try the following:
1. Click on Big Picture Mode in the upper-right hand corner
2. Click on the Library button and find Rayman Raving Rabbids
3. Click "Manage Game" in the left-hand column
4. Go to "Controller Options" > "Steam Input Per-Game" > "Forced Off"

I tried the suggestions but they didn't work through proton on ubuntu 20.04. I don't know if there's a compatibility problem with linux though.
anyway I tried it even on geforce now and my controller wasn't detected as well!
yes, I navigated to controller menu and only keyboard option was there. other games on geforce now detect my controller without problem.

As we don't support Linux, I'm afraid we can't advise further via that avenue but for GeForce now, it should work.
May we please know the model controller you're using (first party or third party)?
And do you have any other USB peripherals plugged into your PC at the time?

I can't navigate the menu with the joystick, nor change the controller option to joystick on controller configuration menu.
I use an xbox one controller. gamepadtester shows me the string "Xbox One Wireless Controller (STANDARD GAMEPAD Vendor: 045e Product: 02ea)". other peripherals plugged are only wired keyboard and mouse, nothing more.
I've played many proton games; and divinity original sin 2 and overcooked 2 on geforce now without problems.

I've been able to do some digging and found some steps which have been reported as being successful, if you could please give them a try and let us know if they work for you too.
1. Set your local Steam to launch with administrative rights[ubi.li] (right-click Steam->Properties->Compatibility tab->check box "Run this program as an administrator")
2. Start Steam and add GeForce NOW as a non-Steam game; in Steam, near the top of the window click on the "Games" menu and select "Add a Non-Steam Game"
3. After GeForce NOW is added to your Steam library, launch GFN through Steam with your controller connected to your PC
4. Try playing a game through this "Steam-via-GFN-via-Steam" session
