There are 3 types of portals in Cocoon:
At 94%, you enter a tall vertical gate which leads to the green world while you're CARRYING the green world, which is contained within the red orb. When you set this red orb down and then enter an "appendage" portal within the green world, you're taken to your previous world, which was red. Here, you find the green orb which you had set down earlier, but red just entered green when you entered the tall vertical gate, so you'll now find that the green orb within the red world also has red inside of it! You've created a weird scenario—the green orb is in the red world, and the red orb is within the green world. They both contain each other.
Next, while you're in the red world, you pick up the green orb (which contains red), and use the "appendage" portal to be taken back to the green world. Both the red and green orbs are now located within the green world, which means that the green orb you're carrying now has a both a red orb and a green orb inside of it! You didn't "create" a second green orb, the orb is simply inside of its own world. If the green orb IS the green world, and the green orb is inside of the green world, then the green orb is inside of the green orb.
