I have found that it is REALLY easy to heal the wrong thing, I often heal myself instead of my friend when we're too close. I think I even healed a turret once instead of my friend lol I'm not sure if that's possible or possibly the issue you're having as I went to heal him and saw the soul count go do but neither of healed.
I don't find it that difficult to heal the correct target, that is not the issue I am having. The issue is the ability shows as ready but does not work sometimes, no animation or anything. I did not realize there is a soul stock or whatever you are describing maybe that could explain the issue I am having. But if the icon for the ability is filled up I assumed that means it is ready, sometimes I can use her heal multiple times in a row. As for killing enemies to get souls, I think I have had the issue occur in situations where I am killing many enemies throughout the duration of an entire floor. Does Shroom herself have to get the last hit? Keep in mind I have Shroom as an AI controlled character most of the time.
Yeah I had not noticed the soul stocks mechanic. Guess I am just dumb, but I usually had AI controlling Shroom and it usually wastes stocks which explains a lot. After investigating a couple runs I found the issue was not having stocks, Shroom herself needs to get the last hit it would seem to get stocks (every 10 kills).
