Viktor the doctor is nice to have for searching villages. There's a chance he strikes gold and gets a bonus from both his herbalist and burglar traits.

Btw, real armored trains did run slow, with engine in the middle of train and a sacrificial empty car in front. That way if they crashed into something, it would usually just damage or derail the empty front car and the train could keep going. When I started the game, I immediately noticed the ingame train is doing it wrong - it really frustrated me that the event in Moscow wouldn't have played out like it did if the train was set up correctly.

Hey man, there was nothing wrong with this. What happened in Moscow happened at a time when the legionnaires had no idea that the Reds would send a wild locomotive against them, In fact, they began to assemble the train, as you speak, after many experiences! At the time when the story of the game takes place in Moscow, they did not have this experience yet!
That train simply by being there for a shift, whether the train is moving or not. So, stop the train and just idle until they level up. You could also have them work on car upgrades while the train is stopped.
I haven't tested it, but I think the engineers only level while the train is moving, which is why I assume they can't gain the level they need before Moscow. I suppose you could game it by constantly starting and stopping the train, to draw out the time the train is "running" but never having it get up to speed, to give that engineer more time to level up. Maybe that would do it.
It is only 2 that really can't be saved as they can't be assigned combat role.
Vit Kuklik (the engineer you mention above) can be saved if you keep starting the train and then stopping it once it gets to 10 kph speed in the prologue. Of course do it only during his shift. During other engineer's shift just stop the train so this way your doctors and workers in artillery car can level up. I have done it on my previous playthrough, took him to Moscow and he made it all the way to the ship in Vladivostok.
Of course the big issue is, whom to take to Moscow anyways. In my current playthrough he still didn't make the cut, even though I leveled him up. There is nothing wrong with the guy, but I figured the best way to get to Moscow is with 9 person squad, so I can still get Bartolomej Kvapilek in Moscow. (he is only joining if you have less than 10 soldiers in your squad).

That leaves 2 more spots:
1st goes to:
Alfred Kraus (Burglar/Avaricious). At this point he is the last soldier with any of those mission critical traits
The last remaining spot is the toughest. Definitely want to fill it, as alternative in Moscow is Pavel Polacek who is careless. For same reason not taking Anna Davidova here. Johan Kocourek has really nothing going on for him and I am not really sure how useful Alzbeta Vybiralova could be. Josef Mejzlik has a useful Vengeful trait, but that is really not enough in my eyes to take him.
That leaves Dusan Hudecek and Vit Kuklik. This is a tossup as far as I am concerned. Vit has padded starting stats, but on my previous playthrough I had more use from Dusan, so I went with him. Since Dusan starts with 2 professions he can be maxed at 6, while Vit only with 5 upon reaching 2nd Lieutenant. Vit is not a bad choice here though. I actually picked him ahead of Gustav Beran on a previous playthrough but I really missed having another hunter, especially going on the south branch from Penza. Gustav is a better choice, sorry Vit.
