Super Upgrade Removed? (spoilers for all pea sprouts)

I beat the Mother Stalk boss, and she gifted me with a permanent power upgrade. My characters were all golden with power. It was amazing. Then I beat the all the bosses of area 6 and saw the credits. But now that I loaded the game again, my characters are no longer golden. I went back to the mother stalk and she doesn't restore the power. Was it just for help beating those last couple levels of the main game?

I have to admit that I think the characters look better with a more varied color palette, so it's OK, but from a gameplay perspective the mother stalk upgrade was phenomenal.

Did you check to make sure you didn't accidentally turn it off in the Passive Upgrade section of the Status menu?
