Garden - should I harvest if I already have the seed type?
Are there any upsides of harvesting plants rather than letting them die, other than seed unlocking? I cannot really find anything on the topic, and it seems to me it's better for plant to provide me with bonus untill it dies rather than harvest it

If you already have achievement for 1000 harvests, and all of the random drop upgrades (some plants have tiny chance of giving you an upgrade when harvested), then no, i don't think there's any reason to harvest them.

Some plants give you cookies only when you harvest them while mature.
