Red cookies happen when you are in the grandmapocolypse, which starts when you buy that upgrade where the game warns you it's a "bad idea" (It's not actually a bad idea). You can get out of this state by buying the "elder pledge" available if you've bought all the upgrades that show up every 20 minutes from "research".
While you don't usually get golden cookies during the grandmapocolypse, you get wrinklers instead. Wrinklers eat the cookie and steal some of your income but if you let them all eat for some amount of time and then pop them, you get back 5 or 6 times what you would have gotten without them. Therefore wrinklers are most useful for when you are away from the computer.
Red cookies are not bad, they can do all the same things golden cookies can and more
