The bad effects are: when the Grandmapocalypse is in play, some of the Golden Cookies are "Wrath Cookies" (they're red) and they have about a 50% chance of having bad effects - costing you cookies instead of giving you cookies, or slowing down production.
However, that's the only bad effect, and there are useful parts of the Grandmapocalypse.
Still, I would recommend to do Grandmapocalypse just to get its related achievements. Because each achievement also boost cookie production for the whole game.
God, that Eldeer achievement... It's so annoying and time consuming. It should have been a shadow achievement.
Do these achievements take time ?
