All you need to do to avoid triggering/advancing the Grandmapocalypse is simply not buy those upgrades. That said, if you're an active player, advancing the Grandmapocalypse just far enough to spawn Wrinklers works to your advantage - they advance on the giant cookie and leech your CpS, but when you pop them (and you should wait until after the cookie accumulates a full complement of Wrinklers to pop them), you get back all the cookies they ate, plus interest. They're nightmarish, but they give you a net increase to your CpS when push comes to shove.
The only negative effects of the Grandmapocalypse (besides the background becoming increasingly creepy, the Grandmas becoming increasingly eldritch, and the music eventually turning ominous) are that Golden Cookies are increasingly replaced with Wrath Cookies, which have a (sizable) chance of harmful effects instead of beneficial ones.
At "Angered," you will be able to purchase an "Elder Pact," which temporarily cancels the Grandmapocalypse, and while that's in effect, you will be able to purchase an "Elder Covenant," which is more expensive (and reduces your CpS by 5% while it's in effect!) but cancels the Grandmapocalypse indefinitely (until you turn it off, at least). So if you'd rather not roll the dice on a 66-100% chance of Wrath Cookies, it's best to go as far as One Mind (for the Wrinklers) but no further.
You need to get to the final phase once to get the achievements from there, though. But other than that, only enter the first phase.
