(Jokes aside, master duel is WAY better)
Here why
YGOPRO has all cards free to play which mean you can create any deck without pay any money
YGOPRO update the cards once they are released
YGOPRO has more formats TCG OCG and costume formats which can be played by many people, competitive players, casual players, streamers, testers and newbies.
YGOPRO has single, match and tag duels
YGOPRO has a competitive players, streamers, newbie and trolling players which is fun to play against
YGOPRO has chat, spectate, replay which is easy to use.
Now what master duel can offer
Master Duel own by KONAMI
Master Duel requires a lot of money to build a deck, more that $100 to build deck. No way to test a new card before buying them.
Master Duel does not have side deck or match which is the core mechanism of competitive duels.
people still fooled that Master Duel is for competitive players. How can a competitive player play a deck without side deck. Stop fooling yourself saying master duel is for competitive players. The developers are too lazy to released Master Duel too early just to earn money from people.
The main core of YuGiOh competitive Duel is to have a side deck and play matches, which master duel does not have and will never have, because KONAMI will not make a big change in the foundation of the game in a couple of months.
I believe most competitive players and streamers eventually will go back to YGOPRO.
Mater Duel exist so you can donate your money to Konami execs bonuses. At the very least it is not actually p2w because free player get enough to build any deck by doing solo mode and dismantling all they dont need, the problem is they can only ever play that one deck forever because most of the income is one time off.

the list goes on.
That's just a natural consequence of it being an unofficial open-source program made by fans, for fans, as opposed to a corporate-made gachapon machine trying to fleece money off the gullible and weak-willed.
Now, I don't think it's necessarily WISE to talk openly about ygopro on konami-run forums. But on the other hand it's already so well known and at the end of the day Konami can never kill it because of the open source nature. They already tried once and when they struck it down, it came back stronger than ever.
Frankly if I were in charge of the yugioh department I'd just look at ygopro and say "Well, we need to make a video game to make money. Let's build off the old Tag Force model and look at the fan-made stuff to see what ideas we can borrow".
So basically
Ygopro + cards buyable with in-game money you earn by playing (not MTX) + a story mode basically = my ideal yugioh video game.
And you will get thrown off the window by Konami CEO who says "why would we use old tag force model when we can go the predatory monetization route and fleece the gullible gambling addicts?"
Microtransaction is cancer and unfortunately most gamers voted with their wallet for it to be more profitable than more ethical monetization methods.
True enough, Komoney will never accept the method that produces good games anymore, even if presented with the opportunity to sell updates as DLC or inevitably be reminded that the old World Championship video games were the yugioh equivalent of Fifa with a story mode.
But profit only gets you so far when you earn ill will.
