[SPOILER] Things gets confusing to me when it involves the cathedral
I get that there are 2 cathedral, that's not what confuses me. What i can't understand is when was the cathedral known by Ryuki in the past according to the true timeline? As far as i can tell it was never mentioned in past by anyone and the first mention of it according to the true timeline was what the Tearer said to So Sejima with the "Abyss of Naix" thing, and of course at this point we the player assume it's the cathedral because we thought it refers to the cathedral Ryuki found when he investigate Tokiko's death but that's in the present, the 6 year in the future. No one except the Tearer and Tokiko in the past should have known about the cathedral, to make it even more confusing the team entered through a stair room and not the elevator of the Naix building so presumably that's the same stair room that Shoma told Mizuki about, but that can't be it because the one Mizuki entered wasn't in ruins so that means it's a different stair room so how does he found out about it? Unless of course this whole thing was a SHIFTER moment but the usually draw attention to it if that's the case like "huh? how did i know about this?"

And also the start of Mizuki's chapter 5 M1 kinda implies that it continues off from chapter 5 M3 because Mizuki is talking to Quartz Mizuki at the orphanage but that can't be the case because in M1 that was the first time Mizuki found out about the body and the book in the cathedral but, they were found in chapter 4 M3 by Mizuki or maybe by Quartz Mizuki considering the stone coffin and the wall covering the save was broken, but the M3 chapter proceeds to the orphanage event which is when we found out about Quartz Mizuki, so it can't be Quartz Mizuki who found the body and the book in the cathedral???

M1 is completely disconnected from anything we know, so it is complete guesswork how we even end up there. We go straight from the hamfisted timeline reveal from some random third party (through Mama) to talking to Bibi at the orphanage with the only explanation given being that Bibi called Mizuki. So I'm just going to give my random theory on how it works instead.

Following the M2 and M3 simulation iterations, Boss has all the necessary preparations out of the way for the Nirvana Initiative and so gets it underway. Boss orders Bibi to raid the east Cathedral and uncover the tomb, then to link up with Mizuki and Date and consolidate all the information so gathered. This theory is built on the assumption that Boss is aware that the world is a simulation and is using the AI balls to gather information and manipulate events. The supporting evidence is how suspicious Boss has always been, talking about being a new person each day, sending SAT after Mizuki and Date in M2, going out of her way to hire the most broken people possible (even adopting one),etc.

However, I've got another one that's even less substantiated. Throughout the game we see that blue eyeballs are very important. Right before the reverse psynch we see a blue eyeball in Ryuki's somnium and then are interrogated by an otherworldly voice about who the culprit is. Tokiko's somnium is also full of blue eyes for no apparent reason. The most notable character with blue eyes is bibi's AI ball Marco (or however he's actually named). So let's blame the entirety of the events of the game on Marco based on this very insubstantial, nearly nonexistent, evidence.

Right forgot about the blackmail part, its so near the end of Mizuki's route and the consequence so quickly discarded that it just slipped my mind. I'm just going through the game again because the twisting timeline is just hard to keep track of
