The staircase that Shoma told Mizuki about was the east cathedral, the padlocked one that also attaches to the Naix building.
M1 is completely disconnected from anything we know, so it is complete guesswork how we even end up there. We go straight from the hamfisted timeline reveal from some random third party (through Mama) to talking to Bibi at the orphanage with the only explanation given being that Bibi called Mizuki. So I'm just going to give my random theory on how it works instead.
Following the M2 and M3 simulation iterations, Boss has all the necessary preparations out of the way for the Nirvana Initiative and so gets it underway. Boss orders Bibi to raid the east Cathedral and uncover the tomb, then to link up with Mizuki and Date and consolidate all the information so gathered. This theory is built on the assumption that Boss is aware that the world is a simulation and is using the AI balls to gather information and manipulate events. The supporting evidence is how suspicious Boss has always been, talking about being a new person each day, sending SAT after Mizuki and Date in M2, going out of her way to hire the most broken people possible (even adopting one),etc.
However, I've got another one that's even less substantiated. Throughout the game we see that blue eyeballs are very important. Right before the reverse psynch we see a blue eyeball in Ryuki's somnium and then are interrogated by an otherworldly voice about who the culprit is. Tokiko's somnium is also full of blue eyes for no apparent reason. The most notable character with blue eyes is bibi's AI ball Marco (or however he's actually named). So let's blame the entirety of the events of the game on Marco based on this very insubstantial, nearly nonexistent, evidence.
