1. Item pouch: Stores consumables like potions etc, and crafting materials like honey etc.
2. Ammo pouch: Stores bowgun ammo and bow coatings
3. Temporary pouch: Stores monster/gathered materials you obtained while in a quest/expedition, such as stuffs you get from carving bodies or gathering at mining/bone nodes.
Things in your temporary pouch will be emptied automatically after you have returned from a quest or expedition.
You cannot by any means put stuff into pouches they don't belong. Like you cannot put honey into temporary pouch, and you cannot put scales into item pouch (except some that are consumables like fish scales).
So, if you are seeing monster materials in your inventory AFTER returning to base, something is horribly wrong with your game.
I suspect your item pouch is filled up by collected materials from fields. The best way to manage your inventory is by using the "Item Loadout" feature.
1. Tidy up your item+ammo pouch and leave only the stuff you need.
2. Register it as a new "Item loadout"
The next time you load this loadout, all of the random craps in your item/ammo pouch that aren't previously registered will be automatically stored into the chest, while stuff you registered will be automatically refilled.

Early on, spare inventory space is great for piling up forage. Later on, your main inventory should be packed to the gills with everything. Set up a special forage loadout with just a farcaster and maybe a couple potions and you'll be golden.
@OP As said above I have item loadouts I load every time after a mission. Lets restock all the good stuff I need and gets rid of trash.
at least, I remember that's how it worked when I was doing ore expeditions.
other than that, you have the palamute's pouches, or carrying fewer consumables.. maybe you can have 2 of them at the same time? I haven't tried it myself.
