Free games are a bit wonky on Steam's systems; if you got one as a part of a package (such as the Telltale Complete Collection or Sam & Max: Season 1 bundle), then it's forever yours to keep, but if you downloaded it standalone, it may be removed from your library if the app gets archived.
I believe I read in another thread that this has been done to prevent people from easily accessing the 50% discount, and that after the release of Save the World, they may eventually re-enable purchasing of the original games (and download of 104).
